CASTLES-Pro Datasets

This repository contains the datasets and scripts used in the following paper:

For experiments in this study, we analyzed three sets of simulated datasets and nine biological datasets with different sources of gene tree discordance. In all simulated datasets, the true species trees have branch lengths in substitution-units. All datasets can be accessed from Dryad https://doi.org/10.5061/dryad.70rxwdcc8.

Simulated datasets

ILS-only simulations

For the ILS simulations, we reused the 100-taxon ILS-only dataset from Tabatabaee et. al. (2023) available at https://github.com/ytabatabaee/CASTLES-paper/. This dataset has four model conditions with varying sequence lengths (1600bp, 800bp, 400bp, 200bp) corresponding to different levels of gene tree estimation error (23%, 31%, 42%, and 55%), each with 50 replicates. Results and intermediate data from the experiments in the paper are available in ASTRAL_SU.tar.xz.

HGT+ILS simulations

We generated a new 50-taxon HGT+ILS dataset based on the parameters from Davidson et. al. (2015) study. This dataset has six model conditions named as model.50.2000000.0.000001.[HGT-rate] with different levels of HGT, each with 50 replicates. The average number of HGT events per gene for the six model conditions are 0, 0.08, 0.2, 0.8, 8 and 20, corresponding to HGT rates of 10^−9x(0, 2, 5, 20, 200, and 500). The original dataset is available at https://databank.illinois.edu/datasets/IDB-6670066. Our new dataset, as well as the intermediate data and output of methods are available in HGT_SU.tar.xz.

GDL+ILS simulations

We updated the GDL+ILS dataset from Willson et. al. (2022, 2023) to produce species trees with substitution-unit branch lengths. The model conditions of this dataset are represented as [num-taxa]_gdl_[GDL-rate]_[dup/loss-ratio]_[high/low-ILS]. The default model condition has 100 taxa, GDL rate of 10^-10 with equal loss rate. The number of genes varies between 50-1000, with the exception of the model condition gtrees_10000_l1 that has up to 10,000 genes. The number of species varies between 20 to 1000 (for the species_1000 model condition). The original datasets (including the sequence alignments) are available at https://databank.illinois.edu/datasets/IDB-4050038 and https://databank.illinois.edu/datasets/IDB-5748609. Results and intermediate data from the experiments in the paper are available in GDL_SU.tar.xz.

Biological datasets

We analyzed three biological datasets where ILS is the primary source of gene tree discordance, three datasets with GDL, and three bacterial datasets with high rates of HGT. The results of all experiments are provided in biological.tar.xz.

The following files appear in all subdirectories, where [DATASET-NAME] indicates the name of the dataset.

  • draw_rtt.R: script for drawing the Root-to-tip (RTT) distance distribution plots and branch length correlation plots.
  • caml_rtt.csv: Root-to-tip (RTT) distance values for CAML.
  • castles_pro_rtt.csv: Root-to-tip (RTT) distance values for CASTLES-Pro.
