test: update agent unit test mocking and vitest tests#72

- Fixed the mocks in `src/__tests__/agent.test.ts` to mock `buildSessionTools` and `buildWorkspaceTool` which replaced `buildExecutorTool` and `buildSetupWorkspaceTool` respectively. - Made tests pass. - Used pnpm rebuild inside `better-sqlite3` to fix the test bindings mismatch issues.
