This PR addresses a few feature configuration, quality, and file path issues in the codebase.

  • Updates the better-sqlite3 dependency to fix testing and binding problems, resolving the type definition requirement as newer versions bundle their own typings.
  • Fixes failing test assertions in src/__tests__/agent.test.ts where tool property checks were outdated.
  • Updates incorrect imports in tests for env and logger modules that were moved into the core/ folder.

- Update `better-sqlite3` to v12.9.0 and remove `@types/better-sqlite3` as types are now shipped with the package.
- Fix broken test imports in `agent.test.ts` by pointing to correct module locations (`core/env.js` and `core/logger.js`).
- Update the `buildSessionTools` mock in tests to include the correctly extracted tools (`captureSessionTool` and `sendToSessionTool`) from previous refactoring.
