I went to Proto Dome in the future, and Ayla was at Robo's spot. After her cutscene and character pop-up menu, the game hard-locked.

Initially I had not done the Factory to power up the door, however, after resetting and doing the Factory, this happened again.
I would come back a third time before giving up with this check to hopefully gain access to the End of Time. The second or third time, I forget which, I tried the in-game soft reset and that did work, so the game is still checking for input.
After beating the seed, I came back one final time to see if the game would allow me to proceed, and it did!
